The Dostie lab is interested in the role of spatial genome organization in human health and disease. Spatial genome organization refers to where chromosomes localize in the nuclear space and to how chromatin folds in three-dimensions (3D). We combine cell and molecular biology, genomics, and computational biology to understand how spatial genome organization impinges on the regulation of gene expression during normal cell differentiation and in the context of malignancies.
What we are
currently
working on
We use cells grown and manipulated in culture (gene inductions, RNA interference, CRISPR/Cas9) as our model systems. We use fluorescence microscopy (immunofluorescence, fluorescence in situ hybridization) to study chromatin localization. We apply classical molecular biology techniques such as cloning, real-time quantitative PCR, northern and western blotting, RNA and protein immunoprecipitation to identify and study underlying molecular mechanisms that regulate spatial chromatin organization and gene expression. We use both classical genomics (Chromatin immunoprecipitation, RNA-seq) and cutting-edge 3D genomics approaches (Hi-C, 5C) to map chromatin composition (epigenomics), activity, and folding. In collaboration with other groups, we integrate our findings computationally to uncover when, how, and why spatial genome organization affects the expression of genes.
- Découverte des principes sous-jacents de l'organisation de la chromatine Nous travaillons à expliquer pourquoi les boucles et les domaines de la chromatine se forment tels qu'ils le font et ce qui les fait changer. Dans cette optique, nous cartographions l'organisation du génome en 3D (Hi-C, 5C) dans diverses conditions et relions ces informations à la composition de la chromatine (ChIP-qPCR, 2C-ChIP, ChIP-seq) et à son activité (RT-qPCR, RNA-seq, CAGE). Par exemple, dans le cadre d'une collaboration en cours, nous avons précédemment examiné comment le repliement de la chromatine varie pendant la formation des membres et avons constaté que des contacts à longue distance nécessitant la fonction de PRC2 (complexe répressif Polycomb 2) favorisent également les interactions entre les enhancers et les promoteurs. Dans le passé, nous avons également suivi l'organisation des chromosomes pendant la différenciation cellulaire et avons constaté que les domaines chromatinien voisins ont tendance à s'apparier naturellement pour former progressivement de plus grandes architectures (métaTADs) en fonction de la composition et de l'activité de la chromatine. De plus, nous avons comparé des données issues d'approches basées sur la microscopie (FISH) à celles issues de techniques de biologie moléculaire (5C, Hi-C) et avons constaté que les techniques moléculaires semblent capturer plus que la distance physique entre les segments de chromatine. Discovering underlying principles of chromatin organization We are working towards explaining why looping and chromatin domains form as they do and what makes them change. To this end, we are mapping 3D genome organization (Hi-C, 5C) under various conditions and relating this information to chromatin composition (ChIP-qPCR, 2C-ChIP, ChIP-seq) and activity (RT-qPCR, RNA-seq, CAGE). For example, as part of an ongoing collaboration we previously examined how chromatin folding varies during limb formation, and found that long-range contacts requiring the function of PRC2 (Polycomb repressive complex 2) also promote enhancer-promoter interactions. In the past, we also tracked chromosome organization during cellular differentiation, and found that neighboring chromatin domains tend to naturally pair into progressively larger architectures (metaTADs) based on chromatin composition and activity. Additionally, we previously compared data from microscopy-based approaches (FISH) to those from molecular biology-driven techniques (5C, Hi-C), and found that molecular-based techniques seem to capture more than the physical distance between chromatin segments.
- Identification de nouveaux mécanismes de contrôle tridimensionnel de la chromatine régulant l'expression génique Nous nous intéressons à l'identification de mécanismes moléculaires contrôlant la transcription via des modifications de l'organisation tridimensionnelle de la chromatine. Nous étudions actuellement comment les ARN non codants longs (lncARN) modifient la composition, l'organisation 3D et l'activité de la chromatine. Les lncARN appartiennent à une vaste classe de transcrits de plus de 200 nucléotides qui ne possèdent pas de séquence codant pour une protéine. Comme les ARNm, ils sont transcrits par l'ARN polymérase II mais tendent à exister à des niveaux plus faibles et sont plus spécifiques aux types cellulaires. En général, les lncARN sont des gènes en évolution rapide avec des séquences peu conservées. Contrairement à la plupart des lncARN, le transcrit HOTAIRM1 des mammifères peut être identifié par analyse génomique comparative et semble être apparu avant la divergence marsupiaux-euthériens jusqu'à 160 millions d'années. Ce lncARN est donc censé avoir des rôles conservés évolutivement chez tous les mammifères, et intéressamment, HOTAIRM1 a été lié à de nombreux types de cancer. Nous avons précédemment découvert que HOTAIRM1 est nécessaire pour désaccoupler physiquement des gènes distaux dans le cluster de gènes HOXA afin de prévenir une activation prématurée de la transcription pendant la différenciation neuronale induite par l'acide rétinoïque (AR). Nous avons également constaté qu'un autre lncARN nommé HOXA-AS2 situé en aval de HOTAIRM1, qui est normalement activé plus tard pendant la différenciation neuronale, semble important pour maintenir une activité de transcription élevée dans le cluster HOXA. Identifying novel 3D chromatin control mechanisms that regulate gene expression We are interested in identifying molecular mechanisms that control transcription through changes in 3D chromatin organization. We are currently studying how long non-coding RNAs (lncRNAs) alter the composition, 3D organization and activity of chromatin. LncRNAs belong to a large class of transcripts longer than 200 nucleotides that lack protein-coding sequence. Like mRNAs, they are transcribed by RNA polymerase II but tend to exist at lower levels and are more cell type-specific. Generally, lncRNAs are rapidly evolving genes with poorly conserved sequences. Unlike most lncRNAs, the mammalian HOTAIRM1 transcript can be identified by comparative genomic analysis and appears to have emerged prior to marsupial-eutherian divergence up to 160 Ma ago. This lncRNA is thus expected to have evolutionarily conserved roles across all mammals, and interestingly, HOTAIRM1 has been linked to many cancer types.
We previously found that HOTAIRM1 is required to physically uncouple distal genes at the HOXA gene cluster so as to prevent premature transcription activating during neuronal differentiation induced with retinoic acid (RA). We also found that another lncRNA named HOXA-AS2 located downstream from HOTAIRM1, which is normally activated later during neuronal differentiation appears important to maintain high transcription activity at the HOXA cluster.
- Organisation du génome dans la santé et la maladie Nous visons à comprendre le rôle de l'organisation tridimensionnelle de la chromatine dans le cancer et à déterminer si elle peut être utilisée comme biomarqueur moléculaire en clinique. Une organisation génomique appropriée est importante pour la santé humaine, comme le démontrent les cancers où des SNPs (polymorphismes mononucléotidiques) créant de nouveaux enhancers activent à longue distance des gènes distaux par le biais de boucles d'ADN. En conséquence, les gènes de développement clés et ceux contrôlés par des enhancers très puissants se localisent souvent à l'intérieur de domaines TAD stables où la régulation peut se produire indépendamment de leurs voisins. Notamment, les frontières des quartiers où résident les proto-oncogènes sont souvent des séquences mutées ou supprimées dans les cellules cancéreuses, et leur perturbation active l'expression des oncogènes dans les cellules non cancéreuses. En fait, les perturbations réelles des frontières TAD peuvent provoquer des réarrangements de domaines, une activation inappropriée des gènes, conduisant à la carcinogenèse ou à d'autres maladies.
Nous utilisons à la fois des lignées cellulaires et des xénogreffes dérivées de patients (PDX) pour cartographier l'organisation de la chromatine dans les cellules normales et cancéreuses avec soit la technologie Hi-C (à l'échelle du génome) soit la technologie 5C (à l'échelle du génome). Nous appliquons ensuite des programmes d'intelligence artificielle de machine learning pour extraire des signatures tridimensionnelles de la chromatine (3DCSs), intégrer ces informations avec d'autres données "omiques" et identifier les mécanismes et/ou voies moléculaires potentiellement dérégulés dans les types de cancer correspondants. Nous avons précédemment examiné la valeur des 3DCSs dans la classification des maladies et avons démontré qu'ils contiennent les informations nécessaires pour classer les sous-types de leucémie.
Genome organization in health and disease We aim to understand the role of 3D chromatin organization in cancer and determine whether it can be used as a molecular biomarker in the clinic. Proper genome organization is important for human health as demonstrated in cancers where SNPs (single nucleotide polymorphisms) creating novel enhancers activate distal genes long-range through DNA looping. Accordingly, key developmental genes and those controlled by very strong enhancers often localize within stable TADs where regulation can occur independently from their neighbors Notably, the boundaries of neighborhoods wherein proto-oncogenes reside are sequences often mutated or deleted in cancer cells, and their perturbation activates oncogene expression in non-cancerous cells. In fact, actual TAD boundary disruptions can cause domain rearrangements, inappropriate gene activation, leading to carcinogenesis or other diseases.
We use both cell lines and patient-derived xenografts (PDXs) to map chromatin organization in normal and cancer cells with either Hi-C (genome-wide) or the 5C (genome-scale) technology. We then apply machine learning artificial intelligence (AI) programs to extract 3D chromatin signatures (3DCSs), integrate this information with other “omics” data, and identify potential molecular mechanisms and/or pathways deregulated in the corresponding cancer types. We previously examined the value of 3DCSs in disease classification, and demonstrated that it contains the necessary information to classify leukemia subtypes.
